I am just learning this part and seems to my ear that in full chords, the second part of the progression is:
Em F#m G | Em F#m G G Am B | Em F#m G Am B | x 2
not sure of the third part, haven't fooled with it yet. But the minors would fit with the key the jam started in. That is not to say that it didn't change, just what I think I hear and what sounds right playing alone on the guit. So willing to be educated on this. That said, if you only play the bottom three notes, you would get what would be the base of the major chords also. The Dead, especially Bobby, did a lot of partials. I am not an overly knowledgeable person here so let the blood bath begin.

Well it is probably a mash of parts, but that is what happens when one tries to adapt the music to a single instrument.
